I don't know what size the thread is but I would beware using a thread cutting die to try and repair the threads. The die will cut metal away however careful you are if you remove too much you won't be able to tighten the nut. To repair a damaged thread it's best to use a thread chaser this doesn't...

The crankcase earths via the engine mountings to some extent, but at least on my 250 there is a lead from a bolt in the frame to one of the crankcase bolts. That's the way I do it. I thought more towards 50v was desirable, but if it has already been rewound and the rotor has good magnetism hard to see why output might be low. An equally weak spark on both cylinders sounds more like low output from the ignition winding on the stator.
