With a different less quiet exhaust and the airbox opened up I would expect just the main jet would need raising. You'll only find out if you do as you say and actually measure it. The amount left when you hit reserve depends on the height of the stand pipe inside the main tap. That red+ cable can go either end of the main starter lead. The factory placed it at the solenoid so that when removing /replacing the battery there is only one lead to remember. From what you say it sounds a possibility to use it again. As long as it is still rubbery, not cut or split etc. When you come to fit the case you should be able to just feel that rubber being compressed, only by a tiny amount.
